Hmm.. So this code finishes.. There are 3500+ rows.. not 7,000.. If I add one more if / else... code runs .. and runs.. and I eventually kill it after 5+ minutes.. If I wrap it in a do as server...…

Sure... In this example... When Field A is set to Yes ... Field B is set to No .. and vice versa. The trigger after update code.
